When clicking through Thread/Post link under "Last Post", it does not seem to mark the thread as read. Is this on purpose?

Have you read all the "unread" posts in the thread? Sometimes, if you miss one, the thread may still show as "highlighted."

I just started using the Forum Actions>Mark Forums Read option. So there is only the newest posts to read. I can do it watching just a single post. Is this not happening for other people?

Yes, this version of vbulletin has some strange issues with marking threads as read. You do have to open each post to get the whole thread to show as read. I am pretty sure the marks-as-read feature works, but I don't use it very often.
